Yay! You've cleaned the whole scan and now you just need to save it.
If you haven't already, you should save the scan as a PSD. This way you can make changes to it later if need be and this way it won't lessen the quality of the scan. You'll need to select 'File>>Save As' or 'Shift+Ctrl+s' to open up the save window. Then, you'll need to select the PSD format and hit save.

Now, there are two image types to save the scan as, a JPEG or as a PNG. PNGs are sharper and don't blur like JPEGs sometimes do, but PNGs limit color so color images should be saved as JPEGs.

Select 'File>>Save For Web' and a new window will pop up. On the right, settings will be listed. Use 'JPEG High' as the setting to save your scan.

PNG
Select 'File>>Save For Web' and a new window will pop up. On the right, settings will be listed. Use the following settings to save your scan. Since these are customized settings you will need to save them, so that you won't have to input them each time. Click the double arrows on the right of [Unnamed] and select 'Save Settings.' You can name it whatever you like.

Naming Conventions
A good way to name your scans are:
[manga name]_[volume#]_[chapter#]_[page#].[image format]
Manga_Name_v01_c01_p001.jpeg
You can sometimes get away with not listing the volume, especially if it is only one volume long, so that it'll look like this:
Manga_Name_c01_p001.jpeg
